Two airlines in Japan meet the criteria for a "national" airlines:
"Japan Airlines" and "All Nippon Airways" Japan Airlines because it has been designated as such, and All Nippon Airways because it flies the Japanese flag.

Japan Airlines is the largest
ANA (All Nippon Airways) is the second largest

JAL and All Nippon Air are about as "national" as you can get. I've not flown on ANA, but JAL was niiice.
