It stems from the Judeo-Christian tradition in which our (most individuals of western European descent) ancestors were brought up for many generations. Previous to, and during for some places, the time period in which the Bible was written nudity was not looked at as immoral or weird in anyway. The Greeks encouraged nudity along with multiple sexual partners and homosexuality. Go figure!

To get a good picture of why people feel compelled to cover up their 'private parts', you have to keep in mind the direction that these exposure taboos have been going and some of the currently existing parallels.
In the Victorian era, for example, a woman exposing her bare legs was considered indecent. Even as late as the 1960's it was considered indecent in many places in America for a woman to expose her navel. So, depending on your culture and the time you're referencing, there may be lots and lots of 'private parts'.
In many areas of the world today, it is STILL indecent for a woman to show her hair or her face, to say nothing of the rest of the body! There are likewise places where women are mutilated medically in various ways (such as breast ironing and female circumcision) to make them less attractive or sexually aware.
These latter (extreme!) measures suggest that people believe that such means MUST be taken to prevent women from becoming sexual creatures, and thusly either running off for sex or getting raped by lascivious men. I think that's a very strong hint about the origins of these taboos. Even in the supposedly strict Puritan colonies in early America, records show ridiculous amounts of sexual 'crimes' (crimes mostly because of the strict standards) and a census taken when Massachusetts was made a state showed that half of all children were born out of wedlock.
Thus it seems that most taboos about using clothing to conceal body parts have mostly to do with inhibiting sex. Now, if you want to know why so many societies want and wanted to interfere with so much sex, that's a whole different subject...

Nudity is only immoral by the people who make it so. Humans have evolved to the point that we can no longer survive without technology. Part of that being clothing. So we make convenient excuses for our needs as being the right way to do things.

It's not that it's immoral,there's a time and place for everything. Nudity between two consenting adults should be a private matter. Performing a sexual act in public would most certainly be deemed as offensive by most,especially in the presence of minors.

Nudity is not immoral. But, showing it off in pubic or in the middle of an "act" is sin.
Most classical nudes do not bother me but I do not go out of my way to study them.

I don't know, maybe its because we all react naturally to being aroused or disturbed by seeing lots of flesh on a human being. Watching someone genetils is not always pretty to see in public. Maybe that is why since the beginning of time we humans have clothed ourselves to not be overexposed

It all started in The Garden of Eden. When Adam and Eve first sinned, they tried to hide their nudity. So public nudity has been, from then on, considered a sin almost.

It's not the nudity, it's the context that it is used. Is it proper to run around naked in front of children? I think not.
