Never personally confirmed but I hear Chiba is nice.
Like areas around Tateyama and Kisarazu.

We lived in Sasebo for three years that is in the Nagasaki prefecture. I always liked the beach's of Hidaro.(white sands and clear blue water) The only bad thing about the beach's in Japan are the jelly fish some are so small that are hard to see these little guys don't harm you but do sting it feel like pinch so don't be shocked. If you going to the Japan you should go to Nagasaki see ground zero and peace park. It would be most worth your time.

PS Bring your own pillow or being to buy one while you are there.

I don't know about other places in Japan, but I live in Kagoshima and there is a place that is known all over Japan for its beautiful beaches is called Bonotsu. Incredible diving and shell collecting site.

No, there are no restrictions, but I'm sure the locals wouldn't want you to come in with heavy equipment and dig out all their shells. ;-)
