The best way is to sand the spot until it is gone and re stain and polyurethane the wood.Be careful not to sand to deeply . You can do this very inexpensively by hand or rent a floor sander and redo the whole room to avoid shiny new spots in a older finish room.

You will have to cover it up with a scatter rug until you have time to sand the place, stain, & polyeurethane it. If it is an older hard wood floor, you're probably going to have a hard time finding a matching stain--you may either have to redo the entire floor, come to love the stain as adding character to the floor, find a very complimentary scatter rug, or paint a faux rug on the floor.

I hate to be the bearer of bad news, but the only thing that we were told that would remove black stains from wood floors (usually made by icky pet messes) was a sander. Ouch. Sorry, hope someone else comes up with something for you! Good luck!

Water stains are usually white, if they are black, could it be mold. In order to check to see if it is a mildew, put some bleach on a Qtip and touch it to one of the spots, if it changes color immediately, it is mildew. If it is, lightly go over the black spots with bleach.
In order to remove water stains...Take steel wool 0000 grit with some windex and lightly work the spots, be sure to go with the grain
