the way i do it is using the yahoo free game. i have a yahoo group http://sports.groups.yahoo.com/group/fantasyactivesports/ so we can all stay in touch and store any information on. they also have a poll feature so you can vote on league issues should the need present itself.
at the completion of the season, or prior to next season, the managers name their keepers and you can select "offline draft" in commisioners tools to dole out the keepers to their rightful owners.
In my leagues, we keep 4 players each season. This makes it more difficult to draft- you have the option of doing a regular draft and letting everyone take their players- if someone takes a player that they don't have rights to, you can switch them with commisioner tools after the draft. another way is to do an offline draft and give out the 4 keepers to each team, and then when the league is drafted each team picks the rest of their players using the waiver system until the teams are filled.
If you buy a yahoo-PLUS league, you can award the keeper players straight into the regular draft. It cost $128, so i like the free yahoo game.also if you're doing a h2h league, you might see if espn is doing a free game- they did espn "league manager" in football and i think they were going to make it free for baseball too. espn league manager differs from the yahoo free game in that you can create different divisions and have certain other tools available to the commisioner that yahoo does not. but, yahoo could also make changes to their games too. we'll just have to wait and see, but overall the yahoo format is simpler, cleaner and easier to use.

It's can be easily done. The best way to do it is to use Excel. There's a lot of set-up work and keying in info, but once it's done, it's pretty easy. I run a weekly NFL pick league and have been in 'home made' fantasy leagues. Again, once the set up is done, they run themselves. You first need to agree on the scoring, then the source of the scoring (CBS Sportsline, Yahoo, ESPN, etc...), the other league rules (trades, deadlines, roosters) and the pricing (if any). Then go to the local bar, order some beers, start you're draft (making sure everyone keeps track of their own picks so they can give them to you after wards to enter in to Excel). It helps to give everyone the same formatted draft sheet ahead of time. If your familiar with Excel, it's easy. If not, with a little practice, you should be able to come with something fairly easy. Well, what you are looking for is what my league was looking for 3 years ago. What we came up with was a site called myfantasyleague.com. The site has proven it's worth to us many times over, and it does all of the things you asked about, and far more. Now it isn't free, but it only cost us $69.95 which split ten or twelve ways is less than $7 each, and we all were in favor of trying it. I now have two leagues on the site, and couldn't be happier with it.
