Those magic erasers are pretty good. Just make sure you dont rub so hard that you take to finish off the wood.

As long as it is Ball Point ink use hairspray. If it is Permanant majic marker nailpolish remover will work but it also disolve varnish. Rubbing alcohol may work and like at least one other said Majic erasers are great. I know that work on crayon.

if the pen has etched into the wood grain, you'll never be able to return it to pristine condition.
if it is a surface mark only, you could try alcohol or maybe turpentine. If that doesn't work there are stronger petrolium based products available (specifically for removing graffiti)

Along with stone, mud and animal parts, wood was one of the first materials worked by early humans. Microwear analysis of the Mousterian stone tools used by the Neanderthals show that many were used to work wood. The development of civilization was closely tied to the development of increasingly greater degrees of skill in working these materials.

Try toothpaste,I know it works on magicmarker stains. If it has left a mark on the wood.Try puting a wet rag on the mark and put an iron over the rag on a low setting, this may work.
