My best direction for the bedroom is putting the bed against a wall that communicates directly to a bathroom. My head will be pointing to the toilet when I sleep, the other direction will have my headboard below two big windows and the last option will be to place my bed in not so auspicious direction above the stove in the kitchen. Which position should I choose? and is there something to neutrilize or aliviate the effect of the toilet if i place the bed on the wall which is my best direction?

first, the toilet is a sha chi, it is better to have a buffer room in between your bedroom and the bathroom. because a toilet can cause sickness in a bedroom.

next the 2 big windows, this can make you not strong in yur decisions and tend to have backstabbers in your work life.

last, you know it that a kitchen is also a bad thing.

as i said before, a bigger house has more chi to accumulate, a smaller house has less. if you're trying to apply fengshui to a small house, you just will feel that yu have not changed anything in your life, that no significant changes occur! this is because although some good has been happening, first the chi is small to go around with, next there are still bad fengshui in your house. thus, it is really no use applying fengshui in a small house.

Go with the old fashioned "headboard below windows." Classic and less disturbing than having your head near a toilet.

Although, having it above the stove in the kitchen would be a good conversation starter at dinner parties!
