fullmetal alchemist would have to have the best storyline...i mean at the beginning their mother dies...they use alchemy to try and bring her back...edward lost his right arm and left leg and his borther lost his whole body and now is a walking empty suit of armor......and now they are on a journey to find the philosophers stone to turn then back to normal...so ya

FOOLY COOLY!!!!!!!!!!!!!!!!!!!!!!!!!! (aka FLCL) has a pretty good ending, and it's a good series too. I DON'T CARE WHAT YOU THINK, it has a GOOD ENDING. >_< I hate it when people say that the series makes absolutely no sense and that it's stupid mindless nonsense. WRONG!! I watched the series at least 3 or 4 times over by now (got the DVDs ^_^) and I've listened to every episode's commentary (yes, I'm like that). SO I KNOW WHAT I'M TALKING ABOUT WHEN I SAY THAT IT HAS MEANING (as well as a good ending ^_^) anyway, here are a few more animes that have, in my opinion, a reasonably good ending:

R.O.D. TV
Neon Genesis Evangelion (not the last two series episodes, the End of Evangelion movie >_<)
Cowboy Bebop has an exxxxxcellent ending >_<
Spiral has a good ending. It leaves a lot of questions unanswered but it's a good ending nonetheless.
.hack//SIGN has a reaaaaaaaaaaally gooooood ending (though you may have to have a background on the .hack world to fully understand it)
Serial Experiments Lain has an extremely, undeniably good ending
TENCHI MUYO all of the series have a goooooooooood goooooooooooooooood ending >_<

here's the usual list I provide for those who are looking for truly good, exceptional anime, and I assure you that probably all of them have a good storyline ^_^ :

Yes, I was going to say FMA. It has an amazing idea behind it and the storyline is great, especially the Movie which ties it all up at the end.

But Naruto i think has the best story line and it would be bloody fantastic if the anime hadnt been bombarded with all the rubbish fillers...thats why i'm now reading the manga. I think naruto is so well written, i even cried during the Zabuza and hidden mist arc of the anime! And i do not cry often at all, ever.

FMA is doing great, I'm not quite at the end yet, but I think it's an improvement on the manga so far. I know not everyone agrees with me on that.

Cowboy Bebop is a great story and has a clear and solid ending.

The first long arc of Rurouni Kenshin is a great, great story. Just stop watching after Shishio. The manga continues Kenshin's story well, but the anime just came apart there.

It should be a law- you can't mention Evangelion in any discussion about good endings, except as the WORST example.

I think Gungrave had a pretty good story line once you understand what the heck is going on after episode 1.

Besides Gungrave, I really have to say Naruto, One Piece, Trigun, DBZ, especially the Trunks saga and Bleach.

Death Note and Naruto (with out fillers) also have great storyline also Eureka 7 any of the three Ghost in the Shell: S.A.C., The Melancholy of Haruhi Suzumiya, Cowboy Bebop, Neon Genesis Evangelion, FLCL (if you can wrap your head around the weird stuff), R.O.D. (Read Or Die).

Haven't seen all of FMA yet...I've enjoyed what I've seen so far...

Naruto is really good...a good number of those episodes really get you involved and actually caring about what happens to the characters...

But the best two, at least in my opinion are...

Akira Kurosawa's Samurai 7 and Ruroni Kenshin (particularly season 2, the Kyoto arc)

I loved FMA. Still do. I also have enjoyed Ghost in the Shell. I have to put a warning with it, it can be rather bloody and has some Adultish content. I love Case Closed aka Detective Conan.
