I have seen a company called Shea Enterprises in Phoenix put a slime on the tub and leave it for 24 hours and wahla it's perfectly clean. I failed to ask what the slime was. CLR will take it off or you can wet sand them off with a fine grit sand paper. We have had success with all three (the situation was nails in the tub from framing or drywall work, tub filled with water to test the plumbing, plumbers never empty the tubs after testing ... rust left in the tub at final walkthrough x 30+ homes x 3-4 bathrooms each, we've had a lot of experience with this problem.

I have used powdered Bar Keeper's Friend which is excellent at removing rust, even from an old tablecloth I bought at a flea market. Also have used dishwasher detergent to soak spots on my countertop and sink. Just be careful not to scrub and dull surfaces. I always test in an inconspicuous spot to make sure it won't discolor or damage anything.

Either ajax type abrasive cleanser with bleach or soft scrub with bleach and a green scratchy pad, get the area damp and then use one of the cleansers and scrub the area, let set up to overnight. Then rinse the area well. If the spots still remain, you can use a real fine sandpaper such as 00, get it wet and scrub the area, then rinse.

CLR, the only thing that removes rust is an acid, namely oxcilic acid, it's strong, don't get it on your hands

CLR (calcium, lime, rust) is the only widely known product that I know

There is a cleaner that is used on boats thats called boat and hull cleaner it works extremely well on rust stains, just apply it and watch it fade away. Walmart sells it.
