I have all of the seasons on DVD and yes, I am a little obsessed with that show lol.
In the pilot episode, we learn why Lex is bald. When the meteor shower happens, the meteor rock effects all the people of Smallville differently. While Lex and Lionel are trying to run from the spaceship, they loose each other and after it's all over, Lionel finds his son and he's completely bald. Before that, he had a full set of curly red hair. So his baldness has something to do with the meteor shower.

According to Smallville it happened when the meteor that brought Clark to Earth landed all of Lex's hair fell out, it was in the very first episode of the series. You should be able to see it on the DVD's.

In the comics, Lex lost his hair when Superboy saved him by blowing out a fire in the lab lex was working in. It sprayed chemicals from the experiment that made him lose his hair.
Lex thought Superboy was jealous of his intellect and blamed him and they became enemies for life.
In later versions of the comics (like when Superman died against Doomsday) Lex had a full head of hair.
But in the Smallville show, he lost his hair in the first episode because of the meteor shower.

no he wasnt always bald,,, when he was a child lionel took lex to the ross's mill and when the meteor shower came lex was in the field because he heard someone out there who was tied to a cross in the field like clark was later.... and a meteor hit right by where they were,,, he used to have red curly hair in smallville

it goes back to the comic book origin of Lex Luthor in DC Comics:
as a young boy lex luthor was a science genius and durring an experiment using kryptonite gone horribly wrong it took his hair but a young Clark Kent (who was superboy at the time in the comic books) rescued lex before it could kill lex and ever since lex has blamed superboy aka superman for supposedly ruining his one chance at making his own fortune at a young age

When the meteor carring the ship with little Kal-El landed and exploded,Lex was out in that very field playing and the shockwave from the blast made his hair fall out leaving him permanently bald.

No in case you go lower back to the 60's and 70's and locate some previous superboy comics, lex become in a number of them. He held a grudge adverse to superboy for messing up one among his lab experiments and causing him to lose his hair

yeah in smallville he looses his hair due to the metor shower like some people said above me the metor rocks have different effects on everyone who comes in contact with them they kill clark they cause lex never to get naturally sick again this metor like from flu and what not shower spawns thousands of shows to come turning people into super humans with powers usually haveing some negitavite effect like they die clark has to run around saving everyone which plates into the other charatchers in many other shows

because he shaves his head for the character he plays on smallville. the "REAL" lex luter was effected by the meitor rocks and never gets sick, is bald and sexy as all get out.

the kryponite from the 1st meteor shower effected Lex and made him lose his hair. It also gave his body the ability to heal itself quickly.
