Disneyland is about an hour and a half drive from San Diego, give or take with traffic, it's a nice easy drive right up the 5 freeway. If I had to choose between the two I would definitely go to Disneyland, but if you have the time and money they are both worth a visit. There is also The Wild Animal Park and Sea World too.

First I would skip the WIld Animal Park. There is not a lot to do or see for the kids as the biggest thing is the Bus Tour(Which is new and replaced the Monorail) have the animals quite far away. After that the Zoo is about 90 miles south of Disneyland so it depends on how far you want to travel. It will also depend on how many days you have. You can do the Zoo in 1 day, but for Disneyland you CAN do it in a day but you really need 2-3 days if you want to take your time to enjoy both parks. There is definatly more things to do at Disneyland for both Kids and Adults, but it also costs a lot more than the Zoo. The zoo is one of the best zoos around and if you were already in the San Diego area I would say that is where you should go. However, since you are comming down on a short trip Disneyland is probably where you should go. Your daughter will still have quite a bit of fun there. Ideally if you had the time you could do Disneyland in 1 or 2 days and 1 day for the zoo. You could stay all nights in the Anaheim area and just travel down to San Diego for the day. Where you decide to stay in both those areas you will have plenty of choices for hotels. For Disneyland just put in Anaheim, CA for the city on sites such as expeida or orbitz to see all the hotels. For the Zoo put in San Diego, you will be looking at places in Mission Valley/Hotel Circle. This area is about 15 minutes from the zoo but has a lot of hotels to select from.

It's a matter of preference. I prefer the Zoo even after years of going there. Disneyland is 90 miles north (am I the only one who still uses miles instead of hours?) and nearly $60 for the privilege of standing in crowds in the heat and spending the rest of your money while doing it. But everyone should see it once and it's possible to drive up and back in a day from San Diego.
Disneyland charges extra for parking like Sea World, by the way, but the Zoo doesn't. The Zoo is in Balboa Park, which has a number of other museums and gardens that are worth seeing, with none of the stress of the "Disneyland Experience."

Last time I went to the San Diego Zoo I took the tram around the park. Caught a few show and left before the park closed. I was not impressed at all with the zoo. There are just animals in a cage, by late afternoon they are sleeping or hiding. Your in the area, try going to sea world, at least you can see some shows and look at fish. As for disney land? San Diego is little over 2 hours away, that is with no traffic.

Based on price, San Diego Zoo is cheaper. However, don't rule out the San Diego Wild Animal Park. There is plenty to see and when you get tired of walking, there is a tram ride that goes around the park and it is included in the admission price. It's about a 45 min ride and you are able to watch the animals roam in a VERY large open acreage area. You can also feed giraffe's ($1 a cookie) and there is Parakeet landing where for $1 you can feed the parakeet's nectar juice. If you have a military ID, you can purchase discount tickets on base. Have fun!

I just went to the zoo a few weeks ago. (I live in Pennsylvania so it was a far trip for me.) It was really nice, but i think that it is only as famous as it is because they call it "World Famous San Diego Zoo." I would go to Disneyland. I think it's within a 2 hour drive from San Diego.
The koalas were realyl cool to see though.

Not sure of the exact times, but it's about 2 hours from SD to LA (with no traffic). I don't think Anaheim is much different. If you're only there for 2.5 days, enjoy San Diego. It's a beautiful area with much to enjoy. Go to the zoo or Sea World. Head over to Coronado Island, explore the Gas Lamp district. Maybe go to La Jolla for a bit. That should fill your time.
