1. Issac Hayes put it out into the media that he had a problem with the Tom Cruise "in the closet" episode. He publicly denounced his own show, making Trey and Matt look bad. I'm assuming they felt it was revenge to publicly humiliate and kill off Hayes' character. Matt and Trey love to respond to public protests within their show.
2. Matt and Trey felt Issac was being hypocritical. South Park has made fun of almost every religion but Hayes did not seem to have a problem with it until they made fun of his own religion.

This question doesn't make sense. "Why did matt and trey kill off chef EVEN if Isaac Hayes quit"? I hope this answers your question:
Matt and Trey killed off chef BECAUSE Isaac Hayes quit. The episode was a symbol of Chef (or Isacc Hayes, himself) leaving the ones he loves and spent so many years with to join some 'stupid club': which is basically what Hayes did. If Hayes had never left South Park then Chef would have never died. :-(

As I understand it, Isaac Hayes is a Scientologist and he quit because he took offense to the way the show portrayed Scientology. Matt and Trey thought he was being hypocritical since Hayes hadn't had a problem when the show had poked fun at every other religion. I believe they killed off Chef to make a point. I'm not sure, it's been awhile since that episode first aired, but I think that Hayes might have come back to the show? But I'm too lazy to google it :)

I guess they didn't feel like finding a new voice for Chef so they just decided to do away with the character totally. Chef wasn't doing that much for me anyway.

no one else would ever match the voice of chef, thats my guess or since from my understanding they left on bad terms maybe that was their retaliation on isaac hayes
