Lattice is not an imaginary idea. You can take photos of them, and the 3d effect can be captured, and later reproduced. There are several methods of doing this.

One of it is by passing radiations and observing pattern. By studying the pattern you can make out.

I'm relatively sure that this "lattice" is a real structure, thats what gives crystals their distinct shapes. i.e. Some crystals form in a 4 sided shape, while others form in a six sided shaped.

As for photographing it, some electron microscopes can photograph in 3-d at an atomic level.
