There are loads of Catholic Universities in the USA - Notre Dame, Fordham, Villanova, Gonzage, Providence College, Fairfield, St Johns, etc
The most famous and highest ranked Baptist school would be Wake Forest, but Brown University in the Ivy league has had close ties to the Baptist church historically. At Brown they have a special church service at the start of every academic year that is held in the 1775 "mother" church of the Baptists in America, the First Meeting House.
Brigham Young University is obviously the major Mormon school.
There are many Methodist related universities. THe most famous by far would be Duke in North Carolina, but they have not been administratively connected tot he Methodist church for many years. Obviously, Southern Methodist is another example of a prestigious methodist related school.

Ave Maria in Florida is a real Catholic University there are few that call themselves that but they are secular.
DBU in Dallas is Baptist,
SMU is Methodist and
Brigham Young is a Mormon university
