The Red October was being hunted by the other Russian sub. The Red October destroyed that Sub and hid in an inlet in Maine. NOW the Russian govt ASSUMED it was the Red October that was destroyed. So when the other Russian sub went missing they were confused. And Jack on the Plane on the end just meant he had been through so much he overcame his fear of flying.

did you watch the film or fall asleep, the other sub was the one that got blown up by its own torpedo, the remains of the other sub is at the bottom of very deep water beyond the range of a recovery. the bear is a prezzie for his kid you saw at the start,
