In Ruby, you fight Team Magma while in Sapphire Team Aqua. In Emerald, both. You get Groudon in Ruby and Kyogre in Sapphire. You get both in Emerald. In Ruby and Sapphire 8th gym leader is a water-type user named Wallace and Champion is Steven. In Emerald, 8th gym leader is Juan who also uses water and champion is Wallace. You get to fight Steven after beating the game. All contests in Emerald are held in Lilycove city. You can get both fossil pokemon in Emerald. There are battle tents and the battle frontier in Emerald. The Pokenav can act as a phone in Emerald. In Emerald, some pokemon abilities have secondary effects. There are extra areas in Safari Zone after defeating Elite Four (Emerald).

One of the main differences is when certain pokemon become available in the game (or if they're available at all). Not all pokemon are available in every game and you're supposed to get the unavailable ones by trading with friends (who have the other games) via a gamelink cable. So no version of pokemon (ruby, sapphire, or emerald) is really better than any of the others. But if you have a pokemon that you are dying to have you should check the pokemon lists for each game to make sure the one you get has that pokemon. (the common pokemon i.e. pikachu are catchable on all three games) Otherwise i would suggest getting the version of the game that your friends don't have so that by exchanging with them you can catch them all!
