I have basic store bought bedding in his cage but he poops a lot everyday.
What's the easiest way to just seperate the poop out of his bedding without having to change all of the bedding from his cage?

Get one of those poop scoop shovels

Potty train the pig. I have 9 of them and all are potty trained. There is a great Animal Planet book on guinea pigs with a section on potty training.
If you do not want to do that then get a scoop shovel to use. but they can be difficult because the bedding gets caught more than the poop. If it doesnt bother you being in the cage it really doesnt hurt them because it is dry and I read that they eat it sometimes when they dont feel well. I know mine will eat it sometimes and they are all very healthy.

How big is the cage? That'll be one of the big factors. Most pet store sized cages are way too small for guinea pigs, so they completely fill it with waste in way too short of a time. I've got each trio of my pigs living in a 16 square foot cage, and I only have to change the bedding once a week.
