No one villian can be considered the best Batman villian. Each one seems to bring a different 'fun-house mirror' aspect of Batman's psyche to the table.
Two-Face: duality (Batman/Bruce Wayne)
Penquin: upper-class upbringing
Killer Croc: freak (Croc on the outside, Batman on the inside)
Ra's Al Ghul: master planner and controller of everything around him
Catwoman: sexuality
Scarface: the alter-ego being more important than the person behind, pulling the strings
and finally...
Joker: he is the insanity of Bruce Wayne, if he every let go completely

I have two votes, #2 would be Man-Bat.
Originally Bruce chose his costume as a "Bat" because that was what he was most afraid of. It was his greatest fear, and he would turn that into his greatest weapon. However.... when he runs into the giant Man-Bat, a creature of super-power, and animal instincts, he must have been filled with terror everytime he ran into that thing. He can obviously control it, but the fear still lurks inside him....
And the #1 villian has to be Ra's Al Ghul (as per Batman Begins). Defeating an enemy is all fine and good. But what about an enemy who knows your every trick, every secret. The man who actually taught him to be everything he is......
Ra's Al Ghul is the ultimate Batman villian because he's not just a petty thug, and he will not let anything get in his way, even his own student...

I still think the Joker is the scariest. He gives me nightmares. Batman could have a full time career and a satisfying storyline if he fought the Joker alone. Having Harley Quinn as a sidekick has not lessened the Joker’s madness, nor his evil. He is still terrifying, still fascinating, and she is so hott…! The Joker was one of the first (if not THE first) villain to have a comic book under his own name. If he wiped out Riddler, Two face, Mr Freeze, Posion Ivy, Penguin and All Those Guys, Joker would still be enough to keep Batman busy full time.

Hands down, Joker. No other Batman villain even comes close. Not Catwoman (who has a hero title under her belt), not Riddler (who used the same M-O as Joker but wasn't half as psychotic), nobody.
The Joker is the first villain that springs to mind when you ask 99% of people about Batman. It's the same with Superman / Lex Luthor, the X-Men / Magneto, the Fantastic Four / Doctor Doom. The reason why the Joker plays off Batman so well is that they are both psychologically messed up people, but while the Joker deals with his psychosis with humor, insanity, and murder, Batman chooses darkness, discipline, sleuthing skills, and crime-fighting. They are like yin and yang.

Well, physiologicaly, the Best Villian is by far the Joker. Physically, you got to give it to Bane. I mean, he broke Batman's back. But in the long run when you consider longevity, of course no one can match the Joker

Catwoman is my favorite, because she's not really bad, just misguided.
Poison Ivy is another favorite, mainly because I keep seeing her as a heroine. Probibly because I would like to see her as a good guy.
Harley Quinn is another fave, if only on the Batman show, because she is so kooky and silly. She's a lot of fun, no matter that she's attacted to that nut, Joker. I especially love it when she and Ivy gets together on the show. Loads of fun when these two girls go out on the town!

CatWoman especially Julie Newmar. She teased and taunted Batman and Robin better than any of the other villians.She loathed the Boy Wonder for always being in the way of her getting close to Batman. She would always have great crimes planned out and even have a plan B and C (if needed).She was witty and humourous in her role as Catwoman.
