"What program actually runs "windows"?"
None. Windows is an operating system.

"Windows runs DOS in the background, right?"
No. DOS is an operating system. Windows is an operating system. The two are exclusive.

"So what actually brings the windows up and runs the windows??"
It's part of the computer hardware, called the BIOS. If you were to delete windows (or remove the hard drive), you would only have access to BIOS. Your computer on startup goes BIOS->Bios determines what to load->finds that windows is installed and designed to be loaded first->loads windows.
