Yes, it is a signal for the motion guy to start moving.
Before the play begins, a player or two is allowed to change position, like a receiver runs to the other side of the formation before the ball is hiked...that is a motion guy.

When the Quarterback is in the Shotgun formation, the leg raise normally symbolizes two things: 1) If the team in on the road and the crowd noise is loud, it's to signal the center to begin the silent count. 2) If the play clock is running down and the quarterback needs a quick hike from center, he raises his leg while the center is looking back at him to tell him to hike it immediately before time runs out. FYI: normally when motion plays are in the Shotgun formation, they're already prescripted, unless the Quarterback calls an audible that changed the play and makes the receiver or runningback go in motion.

I assume its a signal for the center to pass the ball back to him. Actually, in watching the Jets/Patriots game, I saw Pennington clap his hands a couple of times to do the same thing. Really!
