Prince Charles' full name is Charles Philip Arthur George Mountbatten-Windsor.
When the Queen took the throne, she decreed the Royal House name be Windsor, so this officially their surname. However, in 1960 is was decreed that descendants of Queen Elizabeth II who did not hold royal titles would have the surname Mountbatten-Windsor.

That other answer may be pretty extensive, but doesn't give you the answer. Their surname is Windsor. Prior to 1917 their surname was Saxe-Coburg-Gotha, but as this sounded too German they changed it to Windsor to help with patriotism for WWI
