Why don't they just put English I, English II and so on?

The three-digit number is a way to signal what level the class is designed for: 100s for freshmen, 200s for sophomores, etc. Then the last two digits are the actual class number, and generally 01 refers to a beginning class that is either required or at least recommended as a prerequisite for the upper courses. Some schools also have "remedial" beginning classes, for people who did not get a good background in high school in that subject.

College courses usually have a 3 digit course number, and the intro level classes were 101

That comes from "Room 101" which is a torture chamber in the Ministry of Love in the novel Nineteen Eighty-Four written by George Orwell. It was used to indoctrinate people in the Party's belief through use and abuse of fear.
