Your question is HUGE and can be answered in many different ways. It would be like asking, "What is the difference between the nuclear reaction using Plutonium and using Uranium 232.
I'll try to address it at a 30,000 ft level.
First of all believe it or not, there are a lot of end user similarities. They both are on a pc OR a mac, they have similar keyboards, mice, power requirements, etc. They both can have a very nice user interface.
Okay, the linux and Unix difference. Not much. Unix was propriatary and very expensive. It would only run on propriatary hardware (for the most part early on). A guy, Linus Torvalds, and a few buddies, got together because they wanted the same user horse power that Unix provided on the desktop. They didn't link Minux so they decided to write their own kernel, Linux was born.
Okay, back to the Linux/Windows thing. Linux and Unix were created to crunch numbers. That is what they did! There originally was no GUI, just LONG string commands to make it do what you wanted it to do. Eventually everyone was making a GUI for Linux. Most people use KDE or GNOME.
Windows is completely closed to the public. It is OWNED by someone. Therefore, they do not have to release the code to anyone. Many might argue that this fact makes the code more stable. (NOT!) There is only 1 company that controlls the Windows products and that is Microsoft.
With Linux, this is where the software revolution has begun. It is under the GNU open source licensing model. Rather than going into it here, check out GNU in http://www.wikipedia.com and http://www.webopedia.com . Basically, everything that is under the GNU and lessor GNU is free. That doesn't mean that it you do not have to pay for it.
If I write my own program, using GNU or Lessor GNU licensing, those parts must be open to you, not necessarily my program. Plus, I can charge you for my media, etc.
