It's because a crucial stage of development of the parasite takes place inside the body of the fly. They have co-evolved.

Why does evolution work the way it works?
The tse-ste fly just resulted to be the ideal vector for the Trypanosoma and that's why.
Leishmaniasis (a sickness that attacks dogs) is passed on by ticks and many more specific animals became the vectors for certain specific bacteria, just because it worked great and guaranteed the survival of the (bacterial) species.
