I know a lovely hotel in Kolonaki, a lovely area, near museums, good shops and metro. Go to www.periscope.gr
It might be a bit expensive and a little uphill, but I would definitely choose it.

Your budget is the main factor.
If you have lots of money to spend, try the Hotel Grand Bretagne at Syndagma Place.
If you are more modest, you will find a little, simple but very pleasant hotel in the middle of the old Plaka-area under the Acropolys; its called PHAEDRA and is situated on the corner of the E-Katerina church place. I have stayed there last week during Xmas & Newyear and payed 70euros daily for a nice double room with bathroom (shower) and balcony. See my pictures on:
