Millies in Noe Valley is great. The Pork Store on Haight. Bettie's Diner on 4th St in Berkeley. Yank Sing for dim sum in S.F. The Buena Vista near Pier 39 for a Ramos Fizz or Irish coffee and huge breakfast plates that are also good.

Big and homemade are the buzzwords here. All the baked goods are made in-house, so start with a hunk of cinnamon-streusel coffeecake or an apricot-oat scone, or try a slab of cornbread grilled and served with jalapeno jelly. All the basics--scrambled eggs, tasty whole-wheat-cinnamon pancakes, thick slices of French toast--can be found on the regular menu, but the real fun shows up on the specials board. Don't miss the cornmeal-raspberry pancakes (a frequent special), or the massive omelettes and frittatas.

I agree with previous votes for Dottie's and Sears. San Francisco's tops!!

Just outside of San Francisco, however is Nini's in Burlingame that is a gem!

The best place in SF is Sears Restaurant on Powell street
Don't let the long lines discourage you;its the best in town
(located across the street from the Sir Francis Drake hotel and Saks Fifth Avenue)

There are a ton of great places for b-fast in SF!

My favorites:
Pork Store Cafe (One in the Haight and one in the Mission)
Chloes (Noe Valley)
The Ramp (food is just ok, but the bloody mary's are great)
Squat & Gobble (Haight and West Portal)
The Crepevine (Inner Sunset)

For brunch, I like Absinthe in Hayes Valley

Outside of SF:

Mama's Royal Cafe (Oakland - My all time bay area favorite!)
Can't Fail Cafe (Emeryville)
Bettie's (Berkeley)
Oakland Grill (Oakland)
Dipsea Cafe (Mill Valley)
Easy Street Cafe (San Anselmo or maybe it's Corte Madera)

Actually, you should go across the bay to Berkeley and eat at Betty's Diner. It's got great breakfast food, in a great shopping area, and right off the freeway. You may have to wait awhile though, but it's worth it.

Mama's by Washington Square has a pretty good breakfast. The monte cristo is very, very good and quite popular too...
