What website can I find used copies of Mortal Kombat Deadly Alliance, Deception, and Armageddon. I also want a website with good shipping rates that aren't too expensive. I don't want to go to EB Games or Gamestop but if I have to I will.

I wouldn't say ebay because they can cost around $10.00 but shipping $50.00!
I got MK Deception from EB Games for only $19.99, because it was a pre-owned, but it came with a 12 month scratch free waranty, which I found handy.
But if your willing to get one of the internet, try www.amazon.com because they do warehouse shopping (meaning not coming from people [stores]).
