First of all, both are pretty well known. BU is much larger than BC. Boston College has a Catholic affiliation whereas BU has no religious affiliation. BC is much like Notre Dame. If I had to make a call, I'd say BU is more prestigious.

They are completely separate institutions. They are also relatively equally academically prestigious.

The athletic program at BC is a national program while the athletic program at BU is a local program. You will see BC on national TV. You will not see BU on TV.

Locally, they are referred to as BC and BU.

BU is a city campus toward the center of Boston. BC is a suburban campus on the edge of Boston.

BC accepts 38% of applicants and there are 8900 undergraduates, 14,700 total enrollment. BU accepts 55%. of applicants and there are 17,750 undergraduates, 29,600 total enrollment.

SAT ranges for incoming freshman are about the same at both schools. On a scale of 1-5, the Fiske Guide to College rates:

BU Academics = 4, Social = 4, Quality of Life = 3
BC Academics = 3 1/2, Social = 4, Quality of Life = 3

Also, per Fiske, BC's strongest programs ar Chemistry, Music, Art and Drama. BU's are Biomedical Engineering, Music, Physics, Astronomy, Economics, Anthropology and Physical Therapy.

I don't think of either of them as being particularly prestigious, but I hear they are both fine schools.

They're different schools... that's the difference. They're both pretty prestigious though.
Although, Harvard and MIT are also in the Boston area and BC/BU pale in comparison to those schools.
