The usage depends upon the actual meaning. "Deducted by" means by using the amount of the maintenance bond over the period of three months. "Deducted with", means that in addition to the payment/installment payment, the maintenance bond shall also be deducted. I'd suggest that you check with the person who either wrote or offered this, to determine the actual meaning.
