Yes it does. 1) When a wheelchair user needs to board/disembark 2) When boarding assistance is required for those less able to board/disembark are some reasons why it will stop and when the London eye closes after the final flights have been completed

The London Eye stops moving when less abled people board, for wheelchair access, maintenance, and after the last flight at night. It has also had to stop a number of times when pro-active protestors have scaled the outside of the wheel to furthr there cause.

The eye rotates very slowly during the day, it only "seems" to stop when you are on it.
It does stop for the disabled etc, as noted early on this question.
It also stops completely at night. How do I know? I can see it out of my window right now as I type this.
They also change the lights on it to different colours at times, and on New Years Eve they were rotating the colours. They are back to standard white at the moment.

Yes, it does. I've been on it, & it can stop for about 2-3 minutes. It gives you a great chance to admire the view & a bit more time to take some photos.
