Well...
Depends on what type of battle...
Sneak surprise attack? Ninjas[1], hands down...
Daylight formal attack? Samurai[2], hands down...
Hand to hand, no weapons allowed? Ninjas, hands down...
Nighttime formal attack? 50/50, ninja advantage: stealth, lack of "can't gang up on one guy samurai code of honor"; samurai advantage: superior armor, weapons...

I say Ninjas. Ninja's were like Anti-samurai in Japan. They did things that the samurais didn't do.
Sure the Samurais have the katana but the ninjas are more agile and cat-like so they could easily sneak up on the unsuspecting samurais and give them the "Death Punch".
(Ninjas also knew alot about the human anatomy and how to DESTROY it.)

The 100 Samurais. Ninjas are night fighters and their tecniques are designed around assasination, not out and out fighting in the open.

Ninjas cause samurai fight as warriors head on while ninjas are asassins who strike from the shadows.. so there would be no real battle samurai would just catch shurikan in there necks
