After washing towels for quite sometime, they mostly end up with BLACK PATCH on the centre. What is that? Why it appears? Something wrong with my washing machine? I did the towel laundry separately from other clothings.

It sounds like the towels are wrapping around the base of the agitator. If it's leaving black on the towels, you probably need to replace it. It means the bearings are going out. Don't be surprised if it starts making a horrible grinding noise soon. Good luck!

I believe it's a result of moisture that accumulates over a long time, particularly when the weather is humid or when the towel has been kept damp for a long time. This is especially so since the centre area of the towel dries slowest.

You would need to either wash your towels everyday, or sun/air your towels - that would help.

It's happening because of some thing related to drying. Allow to hang the towel after wash somewhere ins such a way that allows water to fall freely from that.
Do not allow water to accumulate at the centre while drying

you may dry after dying your hair with the same towel, that cause a big stain on it,

umm... maybe you had something in that load that gave it a black spot. Like something that staided it as it washed.
