My 1989 thunderbird's owners manual says to use dextron/mercon 2. I used D/M 3, will this cause any problems? Is D/M 2 even made any more? It is an AOD trans

No dextron III supercedes dextron II. It was made to replace it. No problem at all.
Note...
Transmission fluids are not univeral today. they are less universal than ever.
Newer fords use mercron 5 semi synthetic
Chryslers use ATF+4 fully synthetic
Gm still used dextron in most
Imports use everything from Diamond Z synthetic to Dextron to being unserviceable. Your 89 for however was still just plain dextron/mercron and Dextron III is the latest and greatest.

No, Problem even better for your F type transmission mean ford .. Ford dextron mercon 3 is good because uses a thicker viloscity and will help your transmission shifting better and smoother in the long run meaning if your trans is starting to slip it will be better with the dexron 3 fluid.

the chemical composition of dexron 2 and dexron 3 is almost identical as far as i know the dexron 2 is no longeer on the market but to be certain i would ask at your local parts store. and the difference is that dexron 3 has a few synthetic properties to it and is designed to last a little longer. the aod transmission should opperate the same and dexron 3 to my knowledge does not cause any problems in opperation

A long time ago there was type F for fords.. now the ATF is pretty universal. If the manual calls fo D/M2 it's OK to use D/M3... it's just the 3 wasn't made yet when the manual was printed.
