It isn't a stupid 6th grade question! I'm 74 and have been seeking the answer to that all my life. A thought can cause a physical effect for when you see a grape in a bowl on the table you think you want it and that thought makes your arm ,move to pick it out of the bowl.
Even a thought can bring on a feeling (qualia) such as hearing a nice tune and getting a feeling of love and happiness as a result. What is a feeling made of? What is the feeling of love made of?
If you are young and real interested in this I suggest getting some books on psychology for a start but don't stop there; most modern psychologists are pretty materialistic as shown by the materialistic answers given above. Delve into philosophy of thought and what you can know about it (epistemology of thought). People have been thinking about this for thousands of years.

Well to humans, thoughts are made of experiences, or the possibility of thus according to what we subconsciously comprehend about the universe. Scientifically I'm sure there are all types of descriptions about the synapses and chemical compounds and the like. All very basic really.

I was wondering that to, I think that it is sorta like a computer file. A computer file has it's own format and can be brought back up when ever you need it. The brain is sorta like a computer that stores files (memories) and then takes them back out again sometimes in dreams.

yes. In Physiology class. It's real complicated. It seems easier to say they're made of our perceptions. Otherwise you have to talk about neurons and uptake inhibiters, stimulations and electrical impulses.
However, I have met some kids that would answer your question ......swiss cheese.
