No, the indians indicated that the mississippi and missouri where muddy waters. The flooded a lot and had a chance to drop a lot of the sediment they carried and that helped to make them not as muddy as today. But they never where blue water rivers.

The Mississippi sometimes looks a little blue but it carries lots of mud that gives it a brown look. You can see that it has been carrying lots of mud for many centuries by looking at the shape of the land at the river's mouth. The Mississippi river has an enormous delta made from many million of tons of silt brought from up-river.
