To someone who has watched all the shows and stuff: What is the whole story including what happens to Moulder's sister and all.

Ultimately, the government and William Mulder was behind his sister's abduction. Supposedly, it was part of the alien hybridization thing. Fox was supposed to be taken at first, but they took Samantha because William Mulder wanted to keep the boy and their mother would not choose. I am not sure why but everyone involved with the alien/government plot had to give up one of their children to the aliens. Mulder was fathered by CSM but I am not sure if Samantha was. I don't think William Mulder knew that Fox Mulder was not really his son. Or maybe she was taken instead of Fox because CSM was his father and he had more clout.

"Paper Hearts" from the 5th season proposed that she was taken by a pedophile but since Mulder had to kill the guy he never found out for sure if the guy was just messing with him. "Sein und Zeit" and "Closure" in the 7th season explain that she had spent time living with CSM and Jeffrey Spender at an Air Force base, then ran away. Records indicated someone fitting her description was treated at an emergency room, from where a nurse claims she disappeared mysteriously. It turns out that "Walk Ins" (enlightened souls looking for new bodies) took her. At the end of "Closure", Mulder sees her ghost and gets 'closure'. That is the end of the Samantha plot line for the X-Files, I think. They wrapped this up because they knew Mulder was leaving the show. She was "abducted" as part of the original alien hybridization plan but ran away before they could use her for whatever it was they did with the relinquished children, and the Walk-Ins got her, basically.

The crusade to find his sister was initially the focal point of the show. The plot became more elaborate with the mythology episodes and probably confused a lot of people. I don't think Samantha was even mentioned in the 6th season. By then it had become a dead horse I guess. If I had written the show, rather than having her die in such a sad way, I would've just stuck to the initial idea that she was taken by aliens and Fox would have found her by the end of the series.

fox molders sister (and others) was like traded to the aliens so they would help the humans with stuff.... bio weapons ... genetic "enhancements" and stuff like that.... thats about it.
