Just when it's nearly finished refilling at the very top it makes a groaning sound and it vibrates the pipes also .

Sounds like something is stuck in it or maybe the parts inside the tank need to be replaced already. Maybe try calling a plumber or check yourself to see if anything is stuck inside the tank or under the toilet (you would need to remove the toilet from its location to see the sewer line).

This happened once at our house when I was young and my dad found a big frog in the sewer line!

What you need to do is replace the fill valve. Buy a good quality fill valve kit, it will contain all the parts you need for the job. It should quiet the toilet and also stop the water hammer that causes the pipes to vibrate. Turn off the water supply valve, flush the toilet, dry the inside of the tank, remove old fill valve, replace it. You may as well replace the flush valve also while you have it drained. The kit will have instructions and it is an easy job. Make sure you buy quality products.

You may have air in the lines. Try running the water in the sink or tubs cold only. My Dad had this problem they said that the plumbing pipe wasn't straped to the 2x4 properly and was vibrating in the wall. Not real sure just a sug. Good Luck.

I even have an identical challenge with my bathroom. I,m thinking it incredibly is a plugged air vent it incredibly is sticking in the process the roof. Its like taking a gallon jug and pouring it out to rapid the place it is going glug glug glug. in case you have been to poke a hollow interior the backside of the jug it would pour out easily without the glug glug glug because of the fact it would not be starting to be a vacuum because of the fact the liquid pours out. regrettably I only had surgical technique and cant yet climb up on the roof to verify it out yet you may verify yours. Take a flashlight up there and look down interior the vent and perhaps there is something plugging it up.

You may have:

Air in the lines
Water Hammer

Probably water hammer. You may need to install some hammer arrestors. If you can't sweat pipes, a plumber can do it for you quite quickly.
