allen555 is correct about the first part of your question. Chimney stack is the metal pipe that goes up from the furnace, water heater, etc. through the roof to vent to the outside of the house. They are a potential source of water leaks because the go through and interrupt the normal pattern of the roofing material. Some are made of plastic, but those usually go out the wall, not the roof.

Flashings are pieces of metal that are used to channel the water flow on the roof in the correct direction. They are usually made of aluminum, but can be other materials. They are used around anything that disrupts the flow of the roofing material.

For example, they are used around any pipes that stick through the roof. Also on any walls that are next to the roof, and touching it.

They channel the water around the obstruction or over the shingles, instead of under the shingles or into cracks. There are options where other methods are used to channel the water, or seal a potential crack. Flashing is considered much better than just using calk.

Wind and weather tight means that whatever is wrapped in this product is sealed against the elements, protects the wood from damage and helps it last longer. The chimney stack is just that, the chimney and the flashings are the (usually) aluminum sheets on the bottom edges all the way around that keeps any rain etc that may run down the side of the chimney from getting under the roofing material and rotting it out.

I'm not an expert, but I'd have to say that when the work is done there won't be any water or air leaking in and around the chimney where the work was done.
