I use a pen name as well as my own name.

My book "In the Arms of the Father" is published under the name P.J. Bedingfield.

I have numerous "Fan Fiction" stories under the same pen name.

The publisher will cut the check in your name, regardless of your pen name as they keep records for just such occasions.

An author can copywrite in their own name and publish under another name. Stephen King and Agatha Christie are two examlpes. Musicians do it all the time unless they have actually changed their name by deed poll.
Then they publish under that name too.

The agent has his real name, and cuts the check after receiving it from the publisher.

your real name and your pen name should both be on the manuscript. that way whoever has the checks, knows your real name.
