Thats so cool! I was thinking the same sort of thing! We are Atheists and as is normal for our type, our kids tend to be completely tolerant of all people regardless of religion or race, because unlike Christians, (the only people in a civilized society who seem to give a rats *** if someone believes in something different than they do) we don't have that "which religion is right" thing going on, we know they are all incorrect.
I was actually wondering myself how to politely get them to start looking down on you medaevil fairy tale believing cro-magnons without getting them in trouble at school.

I would presume you would expect the atheist people to behave in some sort of moral manner if not spiritually driven then at least done just to be decent towards others. I've know plenty of religious types and plenty of atheists who are just plain *******. Can't stomach either so why be tolerant towards them. How about I'll treat them the way they treat me?

I think if you start as infants, teaching them that there are all kinds of different ethnicities, religions and cultures in the world, they will grow up accepting all kinds of people. They won't necessarily come to believe what everyone else believes, but they will at least have a good understanding of what kinds of people are out there.
I teach my students that there are all kinds of belief systems, faiths and ethnic cultures (since they are blind, they don't know about race) and how each one is a little different than the other, so they can have a good understanding as they go out into the world.
The biggest thing to help them understand is that everyone has a right to believe what they want to believe, regardless of whether we believe it, too.

Who are the intolerant ones?
In the US it is freedom OF religion, not freedom FROM religion. All religious symbols including the crescent, star of David and the cross can be displayed in public.
Separation of Church and State. Those exact words are not in the constitution. The government is supposed to allow all religions but not endorse a specific religion.
The Atheists have taken Separation of Church ands State and used it as a weapon to prevent all public displays of religion.
The Atheists want "In God We Trust" to be removed from our currency.
They are the intolerant ones.
The Boy Scouts, a private organization is under attack from Atheists as well.

I am an Atheist, so they have no issue. My daughter belonged to a bible study through the school but she quit. It was her choice, my children can believe what they want.

You teach tolerance across the board. Are they discriminatory of other faiths? (I don't know your faith, but if Christian, are they tolerant of Muslim, Buddhists, Judaism, etc.?) You can also remind them that we as human beings are not the judge and jury of others, and we can only control our own actions, not those of others.

I can't believe this question. There should be no difference to any child whether someone worships a god or not. If there is, they've been brainwashed a little too hard.

Teach them that being judgmental is wrong and everyone is entitled to their own beliefs (or lack thereof) even when they disagree with your views.
