It depends on what kind of car you are trying up grade. Auto matic gear will cost you at least 50% more than the manual. At times you can get an un damaged one from a salvage car, thin it becomes worthy.
Auto transmissions are expansive to overhaul. The maintenance cost of the car will go high. particularly brake pad/lining. If the A T has no over drive the fuel consumption will go high.

You may have to consider all this while considering the price of the AT (auto transmission)
