I'm not a doctor but I have had to ACL reconstructions and have some experience with knee pain. Where is the pain in your knee? If it feels like it is near the point were the patella tendon attaches to the knee cap, and the pain get worse when you step up the stairs, then I would think it could be Patella Tendinitis. This is inflammation of the tendon. IB Profen or another anti-inflammatory would help. Your ankle may be swollen due to you altering the way your are walking because of the knee pain.

If you feel pain elsewhere in the knee or experiencing a "clicking" when you walk, then it could be something else and I would suggest going to an orthopedic specialist.

If tendonitis, there really isn't anything you can do but work through it.

You may want to consult your doctor on this one. It does sound like arthritis considering that it was affecting your knee for a while and then now your ankle. One thing you can do is to keep a healthy diet and try to keep active, while keeping most of the pressure from your affected knee and ankle. If you have gained some weight recently this could have also exacerbated the problem in your leg, so you would want to try to work that weight off. Another thing that is mostly unproven but often recommended by holistic practices is taking Glucosamine and Chondroitin supplements (about 500mg three times a day).

My suggestion is to go to the chiropractor for an adjustment. My dad had knee problems for years that he assumed was from getting older ("Old Arthur" he called it LOL) but as it turned out, it wasn't a problem with his knee directly, but his hip. It was out of alignment and was starting to deteriorate. He had regular adjustments which eliminated the knee pains and had hip replacement shortly after.

It could be that your hip is out (it doesn't always hurt, voice of experience) and is putting pressure on knee muscles, which in turn is pulling on your ankle joint. When one thing is out of whack, it's a domino effect with the rest of that limb.

Bad shoes. You may "pronate" when you walk, or your ankle may turn out or in when you stand. Check the heels of your shoes (flats). Do they wear flat or angled to the side?

Try new shoes, or go bare foot at home for a while.

Ice it, no heat! and consult a Dr.
