The center of a castle was know as a keep. This was the main residence of the noble family and served as the last and greatest defense. The nobles wanted to attend church in style so having it nearby their residence was convenient. Most chapels contained relics and expensive decorations that could be easily looted so they needed to be in a well defended position.

From the castles Ive visited, Ive noticed that the chapel its always located (or next room) to the Kings bedroom.
The chapel its always the most important room in the castle.
