Anytime you alter the exhaust or intake you should consider rejetting the carbs. May be running too lean (not getting enough fuel). Jet kits are widely available on the internet and a lot of people just do the job themselves so if you have some mechanical skill you should be able to solve the problem without going to a dealer.

I had a sportster and took the baffles out. Had to take it back to get the carb rejettedbecause of the same problem. It helped some. Does it do it all the time or only certain times like when you first start it?

You may want to try turning the fuel mixture screw a bit.

It should be located somewhere around your float bowls on your carb... just try a half-a-turn at a time and remember where you started, in case you may have to go back the other way.

Usually when you change your exhaust or alter them, you are dabbling with the ratio of air that your cylinders are digesting.

As to your question, yes, it could be.
Does it only spit when slowing (like rolling up on a light), with the throttle closed? If so, richen up your idle mixture screw a little, trial and error.

its very possible that opening your exhaust like that without rejetting carb could be the culprit need more info to form a resonable hypothisis as to what the problem is

Wtf? if your pipes are spitting your running lean? An engine is an air pump. If you let more air in it will run lean if you let more air out it will run? more air in with the same amount of gas makes a lean condition. right? was you motor broke in properly?
