You'll get to sleep in a futon that is on a tatami floor and you'll be served traditional Japanese dinner and breakfast. Also, if you choose a nice ryokan, it should have a Japanese style bath. MMMM! It will give you a real feel of being in Japan and I think they are a bit cheaper than western style hotels.
Japan has a reputation for being super pricey, which it is, but it can be done "on the cheap" if you get a good travel guide like the Lonely Planet. Have fun!

If you are thinking of just tempreture, yes, spring or fall. but you also have to consider national holidays and things like that because if you come during the regular tourist seasons, you will pay an arm and a leg for air tickets and other goodies. If I were you, Mid April, before Golden Week. If you come during Golden Week, traffic and transportation will Kill you. Middle of may is good also, right after golden week. If you come at the beginning of April, you can also catch some of the Cherry Blossoms blooming.
Also, it depends on where you plan to visit, and what you wish to see and do.

Summer is too hot, winter wouldn't be so bad if more places had central heat, so you are left with spring and fall. I like fall best myself just because there are so many crisp sunny days in late October and early November. Spring is a little more unpredictable. Cherry blossoms are nice, but it's a bit difficult to time them perfectly as a tourists. Whatever you do, avoid travelling during Golden Week in early May-there's just too many people on the move.

I vote for spring as well - you may get to see the sakura (cherry blossoms) and all the outdoor parties/festivals that accompany it. I went last April and managed to encounter rain, snow & sunny t-shirt days, but I did travel all over Japan. Only problem with spring is that the Japanese get Golden Week off from work so there are even more tourists around than usual.

for me, autumn is best because it's not so rainy, the temperature is pleasant, and the kouyo (red leaves) are as beautiful as the sakura (and they last longer too!). try getting JR rail pass so you can make the most out of your visit, at least if you're planning a tip to tip trip. if you're in tokyo area and interested in the arts, try getting a tokyo Gurutto pass. if you're travelling to kansai area, you get a kansai surutto pass. there are many discounted passes available in japan.
