The car is in descent shape for the year and runs great. It needs cosmetic help.

It will need to be repainted. And it needs a new top. The convertible top is exterior.

So is it better to replace the top and have it repainted or repainted and then the top? If I replace the top first - I maybe looking at overspray. If I replace the top later, I am going to kill myself if I accidentally scratch my new paint (it is a good 12-18 hour job for a layman from what I have read.)

If I did the top first (vinyl). Would it be a idea to put armoral or a vinyl shiner to it. I would think that it would be hard for any overspray to adhere to that.

Definitely repaint first. Less of a hassle for the painter and less of a chance of you discovering overspray after the paint job.

Since you're bound and determined to replace the top yourownself, I'd do that first, then make sure the body shop does a thorough masking job to protect the top. Maybe you should even do the masking yourself, which would absolve the painters from any responsibility.
