So I'm making a trek through Asia from mid-April to the end of June. Originally I was planning to start in Japan, but now I'm thinking of finishing there. Why? Simply for packing/wardrobe reasons. If I go in mid-April, I'll have to wear shoes and socks, and long sleeves (for at least the evenings). If I went the last week of June, I would just need the clothing I'll be wearing for the rest of my trip (sandals, light pants, shorts, etc). Therefore, i'll have to pack more stuff if I go in april.

So, my question: I know April is supposed to be a great time to visit to Japan due to the cherry blossoms, pleasant weather, and all, but is it significantly better than the end of June?

It rains just about every day during June. They aren't kidding when the call it rainy season. If your travel philosophy is "when in Rome...", then you don't want to wear shorts and sandals in urban Japan in any case. Just buy a light jacket and a half dozen pairs of socks in Asia ($20?) before you leave for Japan and you should be good.

End of June/beginning of July plus or minus a week or two IS rainy season. Japan is a country where you have to walk most of the time when sightseeing, unless you're a millionaire. Taxis, even rental bicycles are expensive. If you want to walk or ride a bicycle in the rain every day, that's your choice.

Seriously, seeing the cherry blossoms is worth paying the $40US or so to send any unneeded clothes home by Japan Post seamail. Mid-April might be a bit late, but some varieties do bloom later, or if you're going to be north of Tokyo, you'll have a better chance.

If you plan on doing any photography at all, that should lock it in for you. April is far better. Clearer air. Better scenery.

June in Japan? I think it's terrible. It's the rainy season.

And the cherry blossoms end in the beginning of April except for the northern parts of Japan.

Well, if you want to see the cherry blossoms, then you must go in April, because they aren't around in June. However, if you really don't care about seeing the blossoms, then June is a fine time to go. If you want to see flowers, many other plants will be blossoming in June, and if you don't care to see any flowers, then you'll just be happy in June with a lighter suitcase (until you fill it with souvenirs).
