Why do you think their physiologies are similar? We have no direct evidence about the physiology of fossil animals. Scientists make educated guesses about the physiology based on gross anatomy, but even this is limited because organs are not visible in the vast majority of fossils.
It may be a better hypothesis that alligators and crocodiles had a different physiology than the extinct dinos, because alligators and crocs can reproduce when they are only a few feet in length and a few years old. The large size of many dinosaurs probably meant that they didn't mature very quickly, unless they had exceptionally fast growth rates, which would have required massive amounts of food.

It wasn't just crocodiles & alligators that have outlived the dinosaurs - what about sharks, turtles, some species of fish?

alligators and crocs found a way to survive when the dinosaurs couldn't. since they can survive both on land and water, this is a significant advantage. there food source was mostly in the water, so when the meteor hit they didn't rely on land animals to eat like the other dinosaurs.
