Depending on whether you will be selling individual cards or commons in bulk will determine where you should sell your cards. Ebay is a decent place to sell your cards but the listing price has gone up, so unless your cards are worth a lot of money, it isn't the best place to get the most for your baseball cards. http://www.beckett.com is a better place to sell/trade your individual cards because all of the members are baseball card aficionados and they will, more likely than not, give you a better deal for your cards.
Make sure you do research on your cards otherwise you could lose a lot of money on sales. Again, http://www.beckett.com is the best place to find book prices.

Ebay, I buy them all the time there. But unless the player is a big name you'll need to sell them in lots of around 50 to 100 cards at a time to make money on them. Guys like McGwuire, Sosa, Jeter, etc. can be sold alone, but other then big stars sell them in bundles.
Or sell to your local card store.
