This could be as previously stated MSN messenger and it can also be windows updates.
To turn off windows updates for XP select Start, settings then Control panel, In the XP control panel select the Automatic Updates Icon. When opened select Turn off Automatic Updates.

Get adaware and run a check on your machine. Then use the pop up blocker that comes with IE 6 sp 2 or IE 7..

most virus are spread through IE. IE is not a safe browser. you should use a more secure browser to protect your PC from virus.
i recommand you to use firefox with Google toolbar. firefox can block any any popup and disable any virus and adware, spyware on webpage, so, firefox is much safer than IE browser. as you know, most of virus spread throught internet and webpage.
besides, firefox is much smaller than IE, so it run faster than IE.

you said "microsoft" pop ups. this can mean Windows Messenger service. Are your pop ups usually grey boxes with text only in them? Then use "Shoot The Messenger" a little one file free program that ZAPS the hard to turn off pop up microsoft windows messenger service
i stopped going mad after i ran this little wonder.

get firefox -- www.mozilla.com and install add block plus as an add on you wont see adds ever again! :) its a wonderful thing
If you insist on keeping ie explorer well you'll have to purchase a program that only works ok and live with pop ups
